Check the obvious first - did the garage remember to reconnect the water sensor? Not sure if this would give you a false reading but it is easy enough to check with a visual inspection.

The water in fuel sensor is actually part of the filter housing.

Had this on and off a few months ago - the message eventually went off and has been off since. FF 4.4 V8 Soooo looking forward to this bad boy

Mine came on during the floods.... sensor is prone to shorting/earthing in it's low position.
